It would be nice, if the graph window can be set to click through. And if I move mouse pointer above it, the window would fade out to reveal things under the graph. So I can see the graph all time moreover I can use the part of the screen occupying by networx window.

This is not a bad idea, but perhaps you may find our recent addition to NetWorx even handier. It shows the NetWorx's graph in the taskbar saving your desktop space. It works only on 32-bit editions of Windows though. You can have a look here (at the bottom of the page).
