I have set up a rule using quota limits for a remote host, but it doesn't seem to be applying. I have checked that the service is running on the remote host; but I can continue to download after the limit has been exceeded.

There is no enough information. Post here the Bandwidth Manager event log (it writes a note when switching quotas) and also tell what is in 'Tools' - Usage Report' for that rule.
